Abstract

This is a vcf file which was filtered with TRIMMOMATIC, we removed adapters and low-quality bases using the following parameters: ILLUMINACLIP (Nextera PE-PE.fa: 2:30:10), SLIDINGWINDOW: 4:20, LEADING: 25, TRAILING: 25 and MINLEN: 60. And is the output from ipyrad software, with the reference transcriptome (GAHU00000000.1; Gross et al. 2013) for SNP calling, with parameters recommended for paired-end GBS data (https://ipyrad.readthedocs.io/).
